I've only done that on one guitar, about three years ago. Since lacquer can't be used in California, it was sent to Oregon to be painted. I didn't like it - the guitar was really bright. I had them sand off the paint and re-paint it with what they normally use (I think it's acrylic) and the guitar sounded much better. It still wasn't one of my favorites and I ended up giving it back to Suhr - it was super light, only 7 pounds 3 ounces. I think too light, because it didn't have enough bass.
I don't notice any difference in the feel of the finish, only the neck. I don't like the back of the neck painted.
